Can be used to make Runewords:
can't cube charms on classic? 
no charms! no runes...
Reroll Monarchs for that 1 in 15k chance to get a JMoD 
(I haven't played classic since '01 so I don't even remember if that's even possible...)

I didn't cube Flawless Gems to Perfect one.
I used Flawless Gems to reroll magic weapon (always get 1 or 2 sockets) so I can put PSkull for dual leech.

On a more serious note...
Gems: Either use, seeing how they're actually not entirely useless when you don't have access to post-classic gear. Or better yet, convert to LoD and then cube.
Low level set/unique: Use/sell the handful of good ones, donate the remainder to Charsi? I would say donate to random nubs who can use them for a few levels but last I checked there's no such thing as classic consisted solely of the same 4 people.
