Assume I put Atma's on the a character with 100% Pierce. Is the 5% chance to cast only on the first hit or does it have a chance on every enemy as the round passes through?

Change to cast on striking does work with piece - if the missile pierces a monster and hits another behind it, the proc chance is rolled again, and again for each additional monster hit due to Pierce.

The pass through hits with each pierced target provides another opportunity to proc Amplify Damage.

I've done several Amazon builds, mostly Bowazon with weapons: Faith/ Windforce, Mist/ Windforce, Witchwild String, Ice, and Eaglehorn/ Buriza-Do Kyanon. The most fun of the Bowazons is Faith/Windorce and Witchwild String. The most fun of all zons is Javazon.

Keep in mind that if using Multiple Shot, only the center two Arrows can proc Amplify Damage. Strafe is not saddled with this limitation.

I was actually messing around with the idea of a Demon Machine sorc with 100 Pierce and if the amp damage would really help at all in a MP situation. Enchant everyone then blast away and get a few Amp Damage for the melee characters.
